To avoid this from happening ensure you leave plenty of time for the filler to dry before overpainting. It will not however remove any previous staining caused by the mould, the best chance at removing these stains is with a diluted bleach wash- however mould stains are notoriously difficult to remove so this still may not work. Before applying the filler ensure any rotted wood is removed, try to get as close to sound wood as possible.
